I have the ch yoke and it seems that it is interfering with the ap (ie overriding it).  When I unplugged it, the plane and ap seemed to agree with each other much better.

I have yet to try re-calibrating it, but are there any other hints to getting them to work with each and not against?

I believe its normal for yoke input to turn off the auto pilot on the 757 ( the real one ), if you have a registered version of fsuipc you can filter out controller spikes which should help it.

Although my CH Yoke is waiting to be repaired and so I can't see what happens with mine, I'm currently using an MS Sidewinder Force Feedback 2 Joystick. Every now and then, it will flop to the left/right/forward/backward and all I get is an alarm in the 757, it does not turn the A/P off. The A/P will fight my joystick inputs when this happens, which is funny to watch, so I normally disable the joystick once the A/P is turn on. This applies to most of the aircraft I fly.

I have a registered version of FSUIPC, but I haven't done anything to filter the movements of the joystick axis.
