I have tried assigning APU Start and OFF to Joystick or Throttle quadrant and niether has been succsessful. The only way I have been able to turn on the apu is in 3-d cockpit select it using the mouse. Also in that way I have yet to be able to shut down the APU....

Joystick assignments for something as trivial as APU operation? You must have a ton of extra buttons! Dunno about the problem with the buttons, but I can tell you about the 3D operation. To turn the APU off in 3D mode you have to click the on/off switch with the right mouse button. Lots of stuff in CS products are controlled by Left mouse button = knob left/on/up. Right mouse button = knob right/off/down.
