I never save a flight plan with the SID or STAR, only the the main route between the departure and arrival airports. That applies to routes I create in the default Flight Planner, FSC9, or PFPX. It always seems to work better if I add them to the route after I've loaded them.

The trade off is that default ATC won't know about your SID or STAR if you do it that way.  That's why I usually load my SID/STAR in PFPX.
