I wouldn't call them "missions", in the FSX term, but Military AI traffic traveling between two (or three) airports. Once I find them, I shoot them down or strafe them if they are on the ground. Sometimes I try to destroy them as they are taking off or landing. :)

The manual said, "Two sets of top secret flight missions are included. One is Tu-95 bombers transatlantic flight, another is U-2 rec mission."  This statement is misleading.  I still haven't even spotted the two planes.
